You are correct.

You need to offer a fixed qualifying amount to a pending free agent in order to get draft compensation. If you don't give him a Qualifying offer no harm is done in your ability to resign the player, but you aren't getting a draft pick either.

This year the qualifying offer is $21 million. Teams only offer it to players who have that level of market value or more.. so that only the top free agents get compensation.

Only 13 FA's were offered arbitration this year. The interesting offers were Nick Pivetta of the Red Sox and Nick Martinez of the Reds. I think both of them will be happy to accept the $21m qualifying offer.

The system used to be far more complex in the 80's and 90's. This system is much easier now.

Regarding the options, the decisions should all be easy. Keep Weaver, Decline Rizzo (.680 OPS last 2 years), Decline Trivino. I seriously doubt Gerritt Cole opts out, so don't extend him for an age 39 season.

With respect to arbitration, keeping in mind that you can't offer a salary decrease (there are cases you can drop by 20%) there are a few to debate. Everyone else you offer arbitration.
Grisham at $5.5
Berti at $5.8
Trevino at $2.8
Mayza at $3.6

Mayza was a quality reliever between 2021-2023. He was a disaster with the Jays, statistically OK with the Yanks. I think you roll the dice and offer him arb and a probable $4M contract.

Grishom. Berti. Trevino are all in the same place. Servicable bench players, but if there is young depth you have to let them go, and use your funds elsewhere (I don't know enough about the Yanks). I suspect they keep Berti because of his flexibility.

In terms of free agents, obviously make a competitive offer to Soto. Torres maybe offer something like 2/$25 which seems fair... if not good enough for him he is interchangeable for other FA's. That seems the case with the rest of the lot as well.

I feel bad for the young guys who thought they were auditioning this season. They both were fine.
