I may be behind on this, but what's the deal with them running the clock once the ball is spotted after a player runs out of bounds on the previous play?
 
Correct, clock runs after officials spot the ball ready for play after an OOB play. Clock stays stopped under 2-mins (in both halfs I think). In the NFL, clock stays stopped under 5 mins in the 4th quarter.
