Davis had made an accusation about what Boeheim saw. It is certainly ok for Boeheim to say Davis is lying about something Boeheim would know is true or not. If Davis lied about that...well, he's a liar, right?

Exactly. JB is not calling them liars on something that he believes did not happen. He is calling them liars on something he KNOWS did not happen (Davis stating that JB saw Davis together with Bernie).
