I've been wondering about this for a few weeks now.

Since the O that SU is gonna run is not a traditional one, how does the D effectively prepare for more standard offenses during the season?

I mean, even scout teams are still drilled in this offense, and are not likely to skilfully mirror someone else's O. Won't the D struggle facing offenses so dissimilar to ours?

I know it may well be an advantage for our O, but is it likely to place the D at a disadvantage?

Our D was horrendous last year and they practiced against a traditional offense...

If anything this helps us greatly learning to tackle in space and defend against spread offenses like Clemson/FSU.

This might seem like a common sense question, but the overall reality is that it is not much of an issue. The D gets plenty of real and "mental" reps lining up against multiple O formations and offenses everyday in shell drills, tape study, and running against a scout team that will at least mimic, formation and play wise, the plays and packages they will likely see on game day. You can never replicate the speed, execution and skill of playing against somebody's well practiced offense. But it is never that #1 D only gets to practice against the #1 O, each running our system.

The real issue for practicing D is to know how to line up when presented with any O formation, including knowing what the various coverages and keys will be relative to the scheme being used on that play - base, nickel, blitz, man-under, whatever (and there are multiple"whatevers").
